While you can't add 'contains' in a member of program you can fetch the list of programs and filter them in a spreadsheet to discover the list of programs, which you can use in the filter Member of Program.
I don't see any issues in this setup. Recurring campaigns should work pretty seamlessly.
I don't think you need to forcefully build this in an engagement program - why not build separate sequences and then request those sequences (smart campaigns) with specific flows from an entry smart campaign?

The only times we've experienced this is when Marketo is down. Now, I usually deliberately delay working on Marketo when it's down, because we have seen that smart campaigns edits (filters, flows, operator logics etc.) don't save, despite that a user made them.
