One additional question to what Josh asked - is there any chance a large volume of data is being uploaded to the custom object on a regular basis? I've seen this issue occur when the sync is backlogged for a bit. In any case, it'd be good to get more detail on your scenario.

Marko - what CRM are you using? That'll help us be more specific. You mentioned Dynamics above, which leads me down the "why not use the inbuilt connector?" road unless I'm missing something.
Once you've revoked it, give it some time to clear Marketo's back end. Did it end up working in the end after waiting a bit? if it doesn't you'll need to get Marketo Support to clear the system cache of that user's email address.
