Do you have advanced de-duplication rules enabled? If so this could be affecting it. Example -if you have Partition AND Email for de-duplication and the contact exists in a different partition that your assignment rules for your Salesforce contact this would result in a duplicate being created.

If you use a filter you will be grouping them based upon your criteria i.e. filled out form in past 7 days and then a flow would time stamp whenever you run the batch. Seems like this would defeat your end goal.

I'm unable to view the timestamps in your attachment but have you looked into the activity history of those contacts to view the time stamp of their activity like clicked on link. This could have been triggered by their email client if it shows the same time for all members.

I view it as being similar to email. They have brought email into the platform because it's a mainstream form of communication with customers/leads and I am perceiving SMS to be the same as we move more and more towards a mobile centered world.
If you want the initial program to work you could purposefully create duplicates by adjusting the de-duplication rules to include partition ID. Support would do this for you.
