I've searched all over my instance and I don't have any smart campaigns being told to delete. I can't figure this out. Has anyone had this issue? I keep having to add the same contacts (from my company) into the Marketo database after they make me aware that they never received an email. Beyond frustrating.

Double check the Campaign Inspector and search the term "delete". Make sure you have this filtered for all campaign types (including batch and trigger).
You'll also want to make sure you don't have other users deleting records or any type of API integration that might be deleting them.
Check the logs too if you can find some of the records in SFDC.
Marketo doesn't do this on its own.
Do you know if anyone is accidentally deleting users from a list instead of removing them from a list? Like others said, Marketo doesn't do this on its own.
