Basically, when a new lead is created, we're assigning them into a queue in SFDC. When the lead fills out another form and is updated, can we run them through the auto-assignment rule again so they will be taken out of the initial queue and into a new queue in SFDC?

Yes, you can reassign a lead using the assignment rules after the initial assignment, ie: when a lead MQLs, but it requires an APEX trigger be deployed, typically by a Salesforce developer.
