Does clicking a link in a Marketo Sales Insight emails cookie a prospect in same way that a normal Marketo email does?

Yes it should as the Clicks Link in Sales Email and related triggers exist.

You could test this too, but it should work automatically as long as you didn't block with mktNoTrack.
