When we have a webinar event synced with GoToWebinar as well as a SFDC campaign, what happens with those webinar registrants who registered within GoToWebinar and not Marketo via the GoToWebinar registration link? Are those registrants synced over to Marketo and SFDC as new leads?

If you use the GtW connector, you should not allow people to register through GtW. Everyone should register through a Marketo LP and form. This is clearly stated in the doc and hat you are doing is not supported.
My recommendation is that you extract the list, erase them from GtW, then go back to Marketo and import them in the program, in the registered status. They will flow cleanly to both SFDC and GtW.

Actually, I probably should have stated that we do not want those who registered through GoToWebinar to enter Marketo as leads. So I just wanted to make sure.

Then the problem is, I think they will enter Marketo when they will be marked as attended.
You should give it a try.

I saw this happen in my instance, it was very odd. We moved to Marketo forms and someone used the G2W form accidentally. When they registered, they weren't sent to Marketo but post-webinar when it synced they were sent as "Attended".

In fact, this what I would expect.
The way the connector is designed, leads are supposed to flow from Marketo to the webinar platform on registration, and the webinar platform is supposed to update them in Marketo to flag them as attended. But if the webinar platform does not find a lead to update, it will create it in Marketo, to avoid any data loss and make Marketo reporting as complete as possible.
