I can't find anything about uploaded files (.pdfs) having their links stripped out of them. How do I keep the links intact?

I don't think Marketo is doing any binary inspection of uploaded PDFs. Are you sure this is happening? Are you opening the PDF in exactly the same app before and after upload?
I bet this is from MS Word to PDF on a Mac. Ask the creator to redo the PDF properly.
