Our SFDC admin just deleted 29,000 limited activity contacts from SFDC. We were going to put them back in Marketo to see if any of them bubble to the top again, but I see that Marketo does not automatically delete them. If they do enough activity to trigger a transfer to SFDC again, will they go in as leads or contacts?

They'll be created as leads by default unless you have an SFDC side process to convert them automatically.
If any of the leads in Marketo get synced backed to SFDC, then they will be inserted as new leads and be treated as any other lead. They will have any updates from that point on synced back and forth between Marketo and SFDC.
