It seems that the Marketo sync profile is randomly switching leads within opportunities. The sales team will create an opportunity within a company and associate a lead that works for that company. Later the Sync Profile will change the lead to another lead that works for a different company. Has anyone else experienced this or know how to fix this issue?

This is not possible. Marketo cannot write/update/create or delete opportunities nor Contact roles. The issue must be somewhere else.
Also, normally, in SFDC, leads cannot be associated to an opportunity. Are you sure these are leads (in the sense of salesforce)?
Marketo doesn't have any functionality to do this, so it is likely a workflow or apex trigger which is being attributed to the sync user, or a user logging in as the sync user. You might check if there are any mysterious logins on the account, and see what active workflows/triggers that you have which the user might be firing.
No one has logged in as the sync user. Additionally I cannot find any workflow or apex trigger related to the opportunities, leads or the sync user. In addition to the sync user changing the leads, Data.com Clean from Salesforce is also making the same changes and their support team stated the same thing (Data.com has no access to opportunities). Any other suggestions?
