I've seen some threads about this but haven't seen an updated answer.
Looks like people had problems with their country form question not prefilling/populating when it recognizes a user. Is there a solution now? It's still not working for me.
is this the default Country field or a customized one?
I've never had this problem.
I agree with Josh - as long as you're using the standard country field then it should auto populate. Mine does that with a free form or dropdown list in that field.

Is this the only field that you are not seeing prefill? I would double check in your form settings that prefill is enabled for that field. Also, make sure you have approved the form draft if you haven't for some reason.

I've seen this happen when you change picklist values or have older values in some leads. For example going from saving "United States" to "US"
If a lead has a value saved in their record that doesn't match the picklist values, I usually see this show as a blank option.
