We currently have a Salesforce instance that is integrated with an existing Marketo instance. We are planning to set up a new Marketo instance (fresh start & migrating two legacy instances into one), disable the existing sync and connect the new instance to the existing Salesforce instance. Can this be done? To clarify, we want to connect a new Marketo instance to an existing Salesforce instance that has previously been connected to Marketo.

As @ShannonKelly1 said, you should not have any issue in changing the Marketo instances connected with the Salesforce org. Nevertheless, this is without a doubt a big undertaking, and you should work with a consultant if you're dubious about it. SFDC sync is one of the crucial aspects of Marketo setup, and missing anything would likely affect your launch schedule. 🙂
Thank you for validating! We are doing in-depth discovery & documentation of the existing sync (fields, mappings, sync rules, any errors) in order to plan, execute & test diligently so definitely focused on making it functional/optimized from the start.
Yes! That is entirely possible.
It is not possible to disconnect an existing Marketo instance and re-connect to a different SFDC instance. But your plan is fine.
