Does anyone know what happens when you remove an SFDC custom object field from the sync? If I removed access to a Salesforce custom object field from the sync profile, would it still come up in the constraints in a smart list? Thanks!

Now, as long as you keep the product in Marketo AFAIK, yes, the constraints will still be there, but you will get many sync errors in the notification section.
If you want to remove the Custom object from Marketo you need:

Yes there is a way, but you need to deactivate the sync for these fields in Marketo, not just remove access to it from SFDC side.
