I have encountered an issue when setting up my initial SFDC sync with Marketo.
As you can see below the visibility permission is set to 'hidden' for the "2nd: Email" field.
However, it is showing up in the unmapped fields, in fact, all the fields in the screenshot should not be visible.
How should I work around this issue?
Additionally, we have a very customized SFDC instance and these fields are mapped to the opportunity, not the contact object. How should this be handled with Marketo? Should I make custom Marketo fields on the contact hold them in perpetuity?

"unmapped" fields mean the field exists either on the lead or the contact object, bit not both. And the Marketo Sync user can see it.
