You cannot and should not prevent them to be created twice, because if you do so, you will also have some information missing in Marketo.
You need to either :
- Merge these duplicates in SFDC as they occur, which will merge them in Marketo. If you want to merge them on going, use an third party app such as ringlead.
- Or to fix your process so that the external apps do not create a new contact if a lead already exists
