The quick and easy way is to pull a smart list of those email addresses and mark those leads as Marketing Suspended.
Otherwise, depending on how you are sending the second email, you can filter the smart list for the email send with "Not Was Sent Email: Email 1". So the remaining emails will only be sent if they did not receive the first email.

Hey Nate, you can use the flow step "remove from flow". You can also marketing suspend them as Devraj suggested but they will then be suspended from all non-operational emails.
