The Opportunity Analysis report should include all opportunities, regardless if there is a contact role or not.
Based on your example, I don't see anything wrong with the set up of the report. We'd need to look at your data to do further investigation. Can you please email firstname.lastname@example.org with a couple examples of opportunities that are in your SFDC report, but not in Marketo?
I'm havng the same problem.
When I run the lead report: Leads By Source for any given period the Total Won Amount (Total) does not match the amount in SFDC when I run a report on Oppotunites Won and look at the Amount field.
