Your links aren't being tracked. So all your visits are anonymous.

When you use a token to store a URL, you must not include the http:​// or https:​// in the token itself.  The protocol must be on its own in the href:

<a href="http:​//{{my.token}}">

Only then will Marketo rewrite the link to go via the branding domain, thus you'll get the _mkt_tok, thus your Munchkin sessions will be associated with the named lead in your db.

That seemed to be it.

Is it possible that marketo only tracks unique clicks.

Cause the tracking worked at first:

Activity-Log-PDF-Downloads.png

I see the flow of clicking my way to the landingpage with the PDFs and downloading two of them.

Later it was not recorded anymore:

Activity-Log-PDF-Downloads-not-working.png

I don't see the click to landingpage or to the PDFs.

Not sure what you're trying to show there... those are 2 different emails.

Munchkin tracks all clicks, not just one click.

Note if you link directly from an email to a PDF (not to an interstitial LP) then Munchkin will not associate leads, which is why you should use a redirector page for pseudo-direct downloads.
